Long story short, I broke my variator fan about a week ago (breaker bar...never again) and a guy helped me get the 17mm nut off by rigging it up in all kinds of ways, but unfortunately my variator got scratched a bit in the process. I'm worried my belt is going to end up shredding over time. I feel/hear the RPMs jittering back and forth when accelerating, especially when it's on the center stand.

I heard you can sandpaper the scratches and I guess only do the ones that "stick out"? Is there a certain type of sandpaper to use?

it's not sandpaper that's for wood projects emery cloth is sold at auto shops and it has many grits it's for metal. It depends on deep the scratch is.

I would start with 1000 grit. You probably won't be able to completely remove the scratch but, to smooth it out will be very helpful. Make sure the grit is cleaned off when done so it doesn't cause more wear.
