This should fix you up just follow the wires back to the STATOR and plug them into the right slots.
The TWO PLUG is always the BLACK and WHITE(TOP KILLWIRE), the Bottom is the POWER Lead from the CDI. On the FOUR PLUG side that is easy, Find the Wire coming from the PICKUP COIL and then you know the other goes into the other slot. The two BOTTOM on the four plug are always ground green. Piece of Cake.
