Which is better.....apples or oranges? Depends what the use is for and what you want out of it. Oranges for an apple pie would suck. EFI and water cooled is going to have a better performance and economy at a much higher initial cost. There is nothig wrong with an aircooled engine. Aircooled in industrial applications have engines that run many thousands of hours totally reliably and some run non stop 24 hours a day for years out side of oil changes.
My dream scooter would have a 25 30 hp aircooled engine, a one piece body that lifts off, a flat floorboard, a front cowling like a vespa and could run 65 loafing along the high way. My way is as simple as you can get it.

Water cooled and fuel injection is the best way to go but you do pay for. My Honda Reflex is water cooled with carb and I love it but would like to have fuel injection like my Silver WIng it is so nice and trouble free.

Better is a matter of taste really. My wife's Honda Rebel is air cooled and has only one carb on it yet it moves pretty good. Honda makes that and the CBR-250 at the same time with the CBR sporting water cooling and fuel injection. They sell a ton of both and each will last for decades with care.
The honest answer is water cooled and fuel injected is best. As are dual overhead cams, four valves per cylinder and variable valve timing.
If best is "which is cheaper and easier to repair" the answer is air cooled and carbureted.
