That would be normal with the 6-pin R/R, when unhooking the red wire you are taking the amp load off of the R/R and it shuts down.
Here is what you have IMO. Since you've went through the electrical system wiring etc and found nothing then you have bought a R/R that has a different regulating range which wasn't as high as your old one, make sense? It's also possible that the stator is getting old and just doesn't put out like it used too?
Here is what I would do if I didn't want to install a 11-pole stator. I would replace the 55W bulbs with a lower wattage say 45W especially if I didn't use them much, might even go as low as 35W?
I would replace the brake/tail light bulb and any other instrument bulbs with LED's This will help a lot.

i will definitely consider your opinion JR. here is what i did, i hooked the old r/r just for the heck of it and i got the exact same readings from the new one, it looks like the old r/r is not even bad after all..i wonder if i will purchased an 8 pole stator to replace my old one, how many types of 8 pole stator out there that i can possibly buy not the right one...

YES! There's several stators out there and you should always check with someone before you order especially if you're new to the game. That's why I'd like you to talk to John about the available stators out there. He'll come on the site tomorrow I'm sure or I'll call him and irritate him. By the way, that was a great call by JR on the monitoring wire for the R/R. That one slips by most of us. Who da man. Rich

My vote is the Stator I don't care who says what, revving it up and the stator does not get over 50-80Vac or more it is not putting out. my .02
You all are forgetting, that scoot CAME with HD 55W bulbs, so something is not putting out. Is there maybe a DIODE or RELAY on the system for the lighting. Alleyoop

Thank you all for the great input! I dont see any relay anywhere around the scooter and i dont know what a diode looks like am not sure..will wait for John and see what he says. Thanks again

Before you go an order a stator I would take the flywheel off and take a picture of it and the wiring just to be sure you do not get the wrong one. There are so many Stators that you can get the wrong one real easy. Alleyoop

Relay is a very real possibility. They look like this Jun, or some variation of this:
Especially with the HD system as Alley pointed out this would be a common component. I just think this is going to turn out to be a weird system that will be a learning experience for all.

Follow the wires from the HD bulbs back, because that is where it would be for the HD bulbs. Alleyoop

Traced the wires from the headlights back and no relay..is the cdi a relay?

What are the watt rating on the headlight bulbs and how many ? With the typical single phase stator and 4 pin regulator , there is a happy medium between ac load and dc load . You need the balance in order gorfor it to work correctly . Please list any chsngeschanges changes to lighting or loads on the electrical system since it was working correctly .

Alleyoop You are forgetting this is a 07 scooter and the systems back then were very nominal at best, own a 08 and I ran the battery down with my wife once on a 30 mile trip because the brake light was on all the time. With it's 8-coil stator and a all LED change out and good battery at 5k RPM it charges at a mere 13.1 Vdc and turn the electric oil pump on for the oil cooler it dips to 12.9 Vdc still enough for battery charging but it's borderline.

I can find article after article of that time and you'll find these voltage readings which includes my 08 Bali
yellow stator wire to engine ground while scooter at idle> 21VAC White stator wire" " 18.5VAC Magneto coil (red/Bk)> 65-70VAC Pickup coil blue wire > .18V at idle/.39 at 4K rpm.
I'm betting your voltages are close to the same unless you've replaced the stator.
Also buying a stator? No set of specs around, buy one from one place may charge well, buy another and it'll be lower, it's a crap shoot. I'm even betting TV can in his tests verify this and the stators on his shelf will all test differently.
Why they put 55W bulbs on this scooter is probably like the belts, they put what they had in it the day they built it.
I'll stand by what I said, lower the bulbs to 40W put LED's in it and watch the voltage hang at 13 Vdc+ with a good fully charged battery.

I had a bike with a very marginal charging system,,,just enough to barely do the job and i went JR's route,,,switched to all LED everything except dash bulbs,,,even put a kill switch on the headlight for starting,,,,worked like a charm,,,the machine went from slow agonizing starts,,to instant quick starts

Okay guys. I unplugged all the lights except dash panel and the reading on my battery went 12.6vdc to 13.2vdc eveytime i rev it to 4-5k rpms Headlight bulbs are 55w rating and there is 2 bulbs, one for high beam and lowbeam. Breaklight is 21W and my turn signal bulbs are 21w as well. Once i plugged all the lights in the volatge drops to 12.2 and dropping slowly..
