Likely electrical.. how is the spark good and blue? There is a pick-up coil on the flywheel and they can go intermittent...then the CDI missed the pulse and only fires sometimes....
Also set the valve gaps... just to rule them out. They can act like all kinds of other things on scooters Not sure what the gap is on a 50 cc GY6 but Rich will know... probably safe to go with .003inch

Most people go with .002" for both valves with a 50cc GY6. A lot of people go with that or do .002" intake and .003" exhaust. Of course if they are noisy after the bike warms up, tighten them up a little. Thanks for the compliment Bud, that means a lot coming from a walking scooter encyclopedia such as yourself. Rich

Hey, how about running it with the gas cap loose just to make sure you don't have a venting issue? Rich

When you took off the air filter it ran worse right? If so, I beleive it is getting too much air. If it has a less restrictive filter the carb will not get enough vaccum to operate the needle valve. If it runs on less than 1/4 throttle, but no more this may be the problem. It's too lean at the point the needle operates. If it has an after market filter I'd go back to OEM and try it. I had a similar problem, read my 50cc Air/Fuel mix post.
