Ok, Do you have an actual gear indicator or just a neutral indicator? Where did you get the harness from? The correct wiring diagram for it would help no end.

AC/DC is not your problem unless you swapped one for the other during your harness replacement.
Get your multimeter and do the following test.
1. What does the battery read with the bike NOT running? 2. Start up the bike, what does the battery read? 3. Rev the bike up between 3000 and 4000 rpm and what does the battery read?

We need more information before we can answer your question. Pictures. 1. Bike overall 2. Some general shots of the engine so we know what we're dealing with. 3. Some close up (not TOO close) shots of the problem area.
Also, what is the number stamped into the engine block?

It looks like a join/coupler. It's used to connect two wires when you take a part out. Most likely the alarm was removed and they used this to re-connect the wiring back to spec.

Check your rear brakes. You might have a broken pad that's hanging and rubs when your moving. The faster you go it would get slammed off to one side and stop until you slow down again. Seen this happen on mine. Plus the brakes themselves might be loose.

Smaller jets in the carb should help. It's getting way too much fuel. Even choked down on the A/F screw.
What size jets are in it now?

Not all HID's do that. The ones I had were one piece reflectors just like H/L beams.

If it tries to start with carb cleaner shot into it then your not getting fuel into the engine. Take your carb off and soak it in acetone and then make 100% sure every single orifice is totally clean.
EDIT: If you cleaned the carb and you're still getting the same problem, but it tries to run with the spray carb cleaner, then you have crud in the tank or in the lines. Replace your fuel lines. Remove the tank and clean the snot out of it. Put everything back and add fresh fuel. Remember to change the fuel filter also.
